Root Cause: work as designed.
We got the same question on Qlik Community and my colleague Tobias Åström explainded the resaon for it like this: When using explicit coloring -> by dimension we basically create additonal attributes on the data, which in turn generates an extra hypercube. This is what we use to render the legend, and it allows us to sort it properly.
This however has the effect that colors won't work for some dimensions (calculated ones), so when using auto coloring we fall back to not creating this extra hypercube. This means we use the order of the original data to sort the legend, and that can have those effects, especially for 2 dimensional charts.
This actually works as designed. If you change the color setting to color by dimension. Then it sort in alphabetical order.
